5. PhD Position in Design for Manufacturing: retrofit all UK homes in 28 years

Summary of PhD Program:

All of the UK’s 28 million homes must be retrofitted to the highest levels of energy performance in the 28 years remaining to deliver the UK’s legal commitment to zero emissions. A small number of expensive and slow one-off projects have demonstrated that this can be done, with Victorian buildings retrofitted to performance near to that of new Passiv Houses. However the costs of these projects has been very high and they have taken a long time.

Converting from expensive one-off delivery to mass market coverage requires that we deploy the design and production skills and technologies of contemporary manufacturing to the practices of one-off small-scale construction. This project is is focused on specification, covering the assessment of the existing building and identification and evaluation of all possible options for retrofit, including material specification and the configuration and integration of equipment and systems. Informal enquires about this post can be made to Prof Julian Allwood (jma42@cam.ac.uk ).

6. PhD Position in Modular Basements: off-site modular construction for the underground space

Summary of PhD Program:

Traditional basement construction occurs primarily on-site and therefore misses out on the speed, precision and quality control of off-site manufacturing. It is also common for structural elements (e.g. liner walls) to be treated independently, rather than to work compositely with the retaining structure. Soil unloading during excavation causes the surrounding ground to swell or ‘heave’ which, in turn, can exert significant pressures on underground structures.

The timing of basement construction becomes critical: (a) too fast ‘locks-in’ stresses from the heaving process leading to onerous structural requirements, (b) too slow causes project programme (and therefore cost) increases. Achieving an optimal balance remains elusive due to uncertain soil-structure prediction models.

7. PhD Position in Digital Basements: optimising basement construction using real-time monitoring and digital twins

Summary of PhD Program:

Urban basement construction is an increasingly challenging and high-risk activity. As the industry is forced to reuse old inner-city foundations, monitored structural health will be become critical: (a) to make a convincing case for reuse and (b) to inform the design of the new superstructure. For the first time, this PhD project will develop digital twins for basements to enable design and construction optimisation. The project will develop autonomous connections between 3D design models, structural (e.g. finite element) models and state-of-the-art real-time site monitoring.

Close collaboration with industry partner Laing O’Rourke will enable uncertain parameters in the design process to be identified. This will inform an optimal site monitoring layout to target these uncertainties. The monitored data will feed back into the design process ‘on-the-fly’ and life-time monitored behaviours will be stored in the digital twin to inform future foundation reuse. The workflow will be validated on a candidate construction project in the UK.

18. PhD Position in Innate lymphoid cell crosstalk in the tumour and normal microenvironment

Summary of PhD Program:

The immune system plays a critical role in many different aspects of cancer. Some immune cells are efficient at detecting and killing tumour cells, while in other instances inflammation is the underlying cause of cancer. Our lab is focused on a newly discovered group of immune cells, called innate lymphoid cells (ILC). Importantly, we have discovered that ILC have potent immune-regulatory properties that are likely to be critical in tumourigenesis. For instance, we recently discovered that different ILC sub-types counter regulate each other in the lung, with profound effects on metastatic seeding (Schuijs MJ, et al., Nature Immunology 2020).

This project aims to delineate the fundamental mechanism that regulate “good” versus “bad” inflammation in cancer or normal tissues. This understanding is critical for both treatment and prevention. This aim will be achieved through cutting-edge immunology techniques and reagents, which span from in vitro tumour-killing assays to monitoring the effect of ILC on tumour development in vivo.

19. PhD Position in Highly multiplexed tissue imaging to dissect the spatial dynamics of breast cancer immunotherapy response

Summary of PhD Program:

Breast tumours are composed of a mixture of cancer cells and non-cancer cells that are highly organised in space1,2. The resulting network of cell-cell interactions is a major determinant of tumour behaviour but remains poorly understood. How this cell interaction network is changed by treatment is also unknown but may underpin which tumours respond and which harbour resistant cells. The challenge we now face is to precisely characterise tumour tissues in both space and time, and to establish how these dynamics drive response.

In the Ali group, we use highly multiplexed imaging by imaging mass cytometry together with quantitative image processing to precisely characterise the tumour microenvironment at subcellular resolution2. The aim of this project will be to develop quantitative computational methods to discover and characterise the dynamics of tissue architecture3 in breast cancer and its implications for treatment response.

20. PhD Position in From molecular recognition to enhanced drugs

Summary of PhD Program:

Our lab integrates machine learning and high-throughput biochemistry to study how proteins selectively recognise their substrates, how this process is perturbed in cancer and how it can be hijacked to find highly selective and mutant-specific drugs to overcome drug resistance. Aberrant protein kinase-driven signaling causally contributes to cancer and, in consequence, protein kinases are major targets for cancer therapeutics.

Therapeutic efforts have traditionally focused on targeting the ATP-binding pocket of protein kinases, however, these drugs often must be used in high concentrations to outcompete ATP, have low specificity, and the proteins often develop resistance.

In this project, by deeply studying and characterizing the substrate binding pocket with novel peptide display technology we have developed combined with machine learning and computational modelling, we will work towards developing high-specificity drugs that avoid the common and well-known mechanisms of drug resistance.

21. PhD Position in Epigenetic Features of the Genome

Summary of PhD Program:

The lab exploits both chemistry and biology to address fundamental mechanisms of genome function. While many genetic determinants of cancer are known, alternative nucleic acid secondary structures and chemically modified DNA (or RNA) bases can be epigenetic features of nucleic acids that are important to normal biology and in oncogenesis. The project will explore chemical modifications as epigenetic features and how these influence secondary structure formation and function in the genome of normal and cancer cells.

The scope of the project may include exploring the formation and dynamics of G-quadruplex structures and modified DNA bases in the genome and their roles in gene expression, DNA replication and genome stability. We have developed methods to show that G-quadruplexes are enriched in cancer-related genes and have a profound impact on transcription (e.g., Nature Genetics 52, 878, 2020; Genome Biology 22, 117, 2021; 22, 143, 2021; Nature Communications 13:142, 2022). We have also developed genome-wide mapping and sequencing of modified bases and are now exploring further base modifications (e.g., Genome Biology 18, 23, 2017).

22. PhD Position in Dissecting and Targeting Fibroblast Heterogeneity in Pancreatic Cancer

Summary of PhD Program:

In pancreatic cancer, cancer-associated fibroblasts (CAFs) have been shown to promote tumour growth, therapy resistance and immunosuppression by secreting ligands and extracellular matrix proteins. Recent evidence indicates that CAFs are characterised by different heterogeneous populations and that CAF composition changes with different cancer genetics.

This project will determine the interplay between cancer cells and fibroblasts in pancreatic cancer with diverse tumour genetic landscapes with the goal to better stratify patients and design effective combinatorial targeting approaches.

The research project will involve the use of in vivo organoid-derived transplantation mouse models and novel genetically engineered mouse models of pancreatic cancer, in vitro three-dimensional pancreatic tumour organoid/fibroblast co-culture models, in vitro and in vivo CRISPR-based technologies, bulk and single-cell RNA-sequencing, flow cytometry, multiplexed immunohistochemistry, RNA in situ hybridization, and standard molecular biology and biochemistry techniques.

24. PhD Position in Decoding chromatin dynamics in development and disease

Summary of PhD Program:

The genetic information of eukaryotic cells is packaged into chromatin. Key to this process are histone proteins that are subject to various post-translational modifications. Chromatin modifications are essential for genome organisation and are dynamically regulated during development and disease. Understanding the highly dynamic interplay between multiple chromatin marks, transcriptional output and cell fate has been challenging in part due to the lack of high-throughput methods to profile these features simultaneously.

Research in our laboratory aims to address these questions using advanced chromatin profiling methods (CUT&Tag) and single-cell genomics approaches (scRNA-seq). In this project, you will use CRISPR to engineer cell lines and animal models that allow the modulation of protein activity with high spatio-temporal precision.

You will study the effects of the activation or depletion of chromatin-modifying enzymes using combined transcriptomics and histone mark profiling from single cells as well as by live imaging approaches. As part of this exciting project, you will have the opportunity to gain computational data analysis skills.

1. Understanding carbon sequestration in porous media: sustainable CO2 storage

Summary of Doctoral Project:

The consequences of increased CO2 levels in the atmosphere leading to global climate change present a clear challenge to the industrial and academic research communities. An exciting potential solution is carbon capture and storage (CCS). After capturing CO2 at its source, it must then be stored (sequestered) in a long term and stable environment. One such method involves the storage of CO2 at supercritical conditions (SC) in bedrock formations and depleted natural gas reservoirs. It is imperative for the long term viability and safety of such sequestration that the underlying chemistry and physics of the interactions between SC-CO2 and the formations they reside in are thoroughly characterised and understood. The aims of this project will be to use the non-invasive technique of magnetic resonance imaging (MRI) to study the behaviour of SC-CO2 in a variety of model porous systems under realistic conditions. Magnetic resonance provides incredibly rich and diverse data that delivers unparalleled information for both physical and chemical processes via non-invasive, chemically specific measurements of mass transport and molecular properties.

3. PhD studentship on NLP Approaches to Mental Health Research

Summary of Doctoral Project:

Mental health conditions are some of the most debilitating health conditions, and one of the main causes of the overall disease burden worldwide (Vos et al, 2013). In England, it is estimated that 1 in 6 people in the past week experienced a mental health problem (McManus et al, 2016). Recent research suggests that NLP markers of transcribed speech might be powerful predictors of individual disease trajectories for patients with early stage psychotic disorders (Corcoran et al 2018, Mota et al 2018, Morgan et al 2021). A number of questions remain however, including whether similar approaches can be used to predict relapse for patients tapering off medication and how best to design algorithms that are explainable and combine relevant features of speech. There are also exciting opportunities to use NLP measures to study recovery stories from people with lived experience of mental health conditions, to understand how people tell their stories and the ways in which sharing recovery stories might help others with ongoing mental health conditions.

How to Write Motivation Letter for PhD Program?

11. Crohn’s and Colitis Foundation PhD studentship

Summary of Doctoral Project:

Abdominal pain has a profound effect on the quality of life experienced by patients with inflammatory bowel disease (IBD). As part of a research consortium funded by the Crohn’s and Colitis Foundation, to investigate the mechanistic endotypes driving chronic pain in IBD, we are pleased to offer a 3-year PhD studentship evaluating the contribution of cytokine signalling to visceral nociception in IBD. This studentship will be based at the Department of Pharmacology, University of Cambridge, and will work closely with fellow consortium members based at QMUL (Prof Qasim Aziz), INSERM Toulouse (Prof Nathalie Vergnolle) and Sorbonne University (Prof Harry Sokol). This PhD builds on a body of work from the Bulmer lab performed in collaboration with fellow consortium members which has utilised human tissue to identify new drug targets for pain in gastrointestinal disease and neuroimmune interactions (Hockley et al, (2014) PAIN 155 (10): 1962-1975; McGuire et al (2018) Gut. 67(1):86-96; Bautzova et al (2018) Sci Signal. 11(561); Barker et al (2022) BioRxiv). This studentship will explore cytokine mediated pain signalling utilising ex-vivo electrophysiological recording and calcium imaging from mouse and human nociceptors in combination with tissue samples from IBD patients characterised into mechanistic pain endotypes by clinical, pathological, and omics profiling performed within the consortium.
