The cell nucleus is surrounded by a nuclear membrane containing a large number of unique membrane proteins. The repertoire of nuclear membrane proteins varies during development and differentiation of different tissues. Nuclear membrane proteins play important roles in the organization of chromatin and control of gene expression. Especially during cell differentiation, major chromatin reorganizations take place. Disorganized chromatin is associated with aging and human diseases, such as cancer. In fact, the cell differentiation state and associated chromatin organization have major impact on cancer progression and patient prognosis. We also use cutting-edge molecular techniques such as scATAC-seq, CUT&Run, HiChIP, HiC, massive parallel reporter assay and genome\/epigenome editing using CRISPR\/Cas9 in order to understand the causal relationship between the epigenome and the transcriptome. Recently, a deep learning method that can predict the structure of most proteins was made freely available, and a database with predicted structure was released. However, proteins do not act alone – they act together with other proteins. Therefore, the next major challenge is to use these types of methods for predicting protein-protein interactions. Initial studies from us have shown that it is possible to predict accurate structures of a large part of dimeric proteins using either a modified version of AlphaFold2 or AlphaFold-multimer.
