Summary of Postdoctoral Fellowship:

Our laboratory is part of the Neuroscience Department of the Institut Pasteur and gathers psychiatrists, neuroscientists and geneticists to understand the causes of autism. We previously identified the first mutations in the NLGN-NRXN-SHANK pathway, which has a key role in synapse formation within the brain. Our results highlight the genetic heterogeneity of autism, but also point at common biological mechanisms that could constitute relevant targets for new treatments. We are leading the genetic work package of AIMS-2-TRIALS, the largest European project on autism research. The project is focused on deep-phenotyping of individuals with autism and controls including brain imaging (EEG and MRI) and a battery of cognitive tests. Our group is currently developing new methods for analyzing whole genome and brain imaging data as well as new paradigms for characterizing mouse social and vocal behaviors.

3. Postdoctoral Job

Summary of Postdoctoral Fellowship:

Humoral immunity is essential to host protection against human infections, and relies on the phenomenal diversity of antibody molecules sensing and inactivating pathogens. Our understanding of pathogen-specific B-cell responses has increased substantially in recent years with the advent of modern technologies permitting the fine characterization of single B-cell-derived human monoclonal antibodies. Our lab studies at a serological, cellular and molecular level, principally by generating and characterizing virus-specific antibodies, the human humoral responses to viruses i.e., HIV-1, Hepatitis E and B, as well as emerging viruses such as SARS-CoV-2. These recombinant antibodies represent unique “fingerprints” for each B-cell clone, and when characterized at both molecular and functional levels, provide knowledge on the humoral response to the pathogen to be utilized to design novel immunogens and vaccine strategies.

Type IV pili machineries are bacterial molecular nanomachines that perform the dynamic assembly and disassembly of type IV pili, filamentous helical protein structures. They are present in a broad range of bacteria including human pathogens making them potential drug targets. Although most of the components are now known, how these molecular machines function is still unclear. They are composed of about 15 proteins located in the inner and outer membrane of bacteria which constitute the moving parts of these machines. We are combining different approaches to better understand how type IV pili machinery function using mass spectrometry-based in situ cross-linking (Rey, Anal Chem, 2021), single particle cryo-EM and Cryo-Electron Tomography.

Summary of Postdoctoral Fellowship:

A post-doctoral position is available to study SARS-CoV-2 infection in 3D tissue models of the lungs. The successful applicant will join the team of Lisa Chakrabarti at the Pasteur Institute in Paris. The position is fully funded for 3 years in the frame of the 3D-LUNGO PEPR project. There is a critical need of relevant model systems to understand how viruses spread in the human respiratory tract. We aim to develop human 3D tissue models that mimic the mucosa lining the airways and the pulmonary alveoli. These models will provide the means to identify the determinants of susceptibility to SARS-CoV-2 variants in a physiologically relevant fashion, and thus to better predict the potential for viral spread in the human respiratory tract. Our early findings document a preferential tropism of the Omicron variant for airway rather than alveolar epithelia, which may help explain the higher transmissibility but lower pathogenicity of this variant.

Type IV pili machineries are bacterial molecular nanomachines found in numerous pathogenic bacteria that allow the dynamic assembly of a polymeric fiber composed of one protein, the major pilin. These fibers play essential roles in bacterial physiology and pathogenesis. Recent approaches allowing the visualization of type IV in real time revealed that these filamentous structures form by the assembly of a staggering 1000 monomers per second and can disassemble at the same speed. A physical understanding of these extremely fast processes, which combine passive diffusion of monomers and their active, motor driven assembly/dissaembly, is still missing. Fluorescence microscopy including single molecule approaches will provide the basis for a full description of the process at the biophysical level.

The rising cost of drug development – a phenomenon known as Eroom’s Law – is a call for innovation. Over the past decade, the statistical genetics community discovered thousands of variant-trait associations in human populations. By exploring this wealth of data, investigators revived the initial hopes for the potential of genetics to inform drug development: drug targets with genetic evidence for efficacy (i.e. the target gene is linked to a variant significantly associated with the drug indication, cf Illustration) are twice as likely to succeed in a clinical trial. However, challenges persist in this field. For example, most existing genetic studies focused only on European ancestry with documented effects: Polygenic Risk Scores fitted – scores calculating a person phenotype as the sum of the genetic effects of its variants across the genome – on European data have decreased performance in other populations.

Summary of Postdoctoral Fellowship:

Our laboratory has one position available for postdoctoral fellow in the area of inflammation and regenerative disease research. We are interested in mechanisms of tissue homeostasis, adaptation and repair, with an emphasis on tissue long lived cells such as stromal cells, and their crosstalk with immune cells, stem cells and the vasculature. We perform mostly in vivo studies, combining lineage tracing and depletion models, flow cytometry, confocal microscopy and unbiased approaches such as single cells transcriptomics and epigenetics to characterize molecular and cellular mechanisms. Using these approaches, we previously identified an essential role for specific subsets of stromal cells in tissue homeostasis/repair, vascular remodeling and antitumor immunity (Dulauroy et al., Nature Medicine 2012; Stzepourginski et al., PNAS 2017; Jacob et al., Cell Stem Cell 2022; Di Carlo et al., Nature Immunology 2023).

We are looking for a postdoctoral researcher who will decipher the relationships between strain genotype and its antibiotic resistance phenotype, in E. coli and K. pneumoniae. He or she will combine computing and experimental approaches to (i) characterize the evolutionary trajectories of drug resistant bacteria, (ii) identify loci and polymorphisms contributing to the acquisition of antibiotic resistance and their epistatic interactions and (iii) provide mechanistic bases for their contribution to resistance. The project eventually aims to improve and rationalize our capacity to predict the antibiotic resistance phenotype of an isolate based on its whole genome sequence.

Our group is interested by the fine tuning of cell death in epithelial context using Drosophila as a model system (https://research.pasteur.fr/en/team/cell-death-and-epithelial-homeostasis/). We use a wide range of live imaging technics, live sensors, optogenetic, image analysis (including machine learning assisted cellular event recognition) and modeling to dissect quantitatively the feedback fine tuning cell death. Our pojects are currently focusing on studying the impact of mechanical stress on apoptosis regulation, the role of apoptosis in the fine tuning of tissue growth and morphogenesis, the coupling between proliferation and death, the coordination of cell extrusion by caspases and the fine tuning of epithelial cell death decision downstream of caspase activation.

Leptospirosis is a re-emerging neglected zoonosis as climate and demographic changes fuel ideal conditions, including rising inequality, for rat-borne transmission to humans. Despite these concerning projections, little is known about the ability of the etiologic agent to adapt to different hosts and cause disease. Leptospira remains a challenging genus on which to perform genetic studies and is characterized by a high proportion of proteins of unknown function not present in other pathogens. This is generally also true for other spirochetes which are an ancestral and unique group of bacteria including the agents of important infectious diseases including Lyme disease and syphilis.

Among the various molecular mechanisms of antibiotic resistance, changes in antibiotic target by mutation, and reduced access to the target (reduced membrane permeability or increased efflux) are of major importance. Therefore, the development of novel antimicrobial chemical entities with innovative mechanisms of action is a top priority to fuel the shrinking antibacterial pipeline and circumvent those issues. To address this challenge, this project proposes to explore an original path to identify compounds that could interfere with the assembly of essential molecular machineries that are specifically present in bacteria. Thus, this project will target the Protein-Protein Interactions (PPIs) that are the pillars of these molecular machineries using a combination of in vivo and in silico screening.

The Microbial Evolutionary Genomics unit (head Eduardo Rocha) at the Institut Pasteur in Paris (CNRS UMR3525) is inviting applications for a postdoctoral position in comparative genomics, computational biology, and molecular evolution. The researcher will work within a multidisciplinary international team (both computational and experimental biologists), that focuses on understanding the future evolution of antibiotic resistance particularly through the action of mobile genetic elements. The project aims at characterizing gene flow among bacteria, its mechanisms, and how it can accelerate or retard the evolution of novel antibiotic resistance.
